By default, the game allows you to enable AddOns per character. Often an error will popup during game and when you choose "Disable" that AddOn is disabled only for that character. Disabling something that many AddOns depend on, like Sea, will cause many AddOns not to load.

To re-enable these AddOns.
Go to your character selection screen
Click the AddOns button in the lower left corner

Gold checkmarks mean that the AddOn is loaded for all characters. Silver checkmarks means that AddOn is only loaded for some characters. To enable an AddOn for all characters, select All from the drop menu at the top and then, uncheck and re-check the AddOn you wish to enable.

Make sure to enable the dependencies the addon requires. Hover the mouse over the addon name to see the dependencies. Also, if the dependency has dependencies, be sure to enable them too.

If the AddOn name is Red, if everything is correctly setup, the AddOn name will be Yellow.

One caveat I would add.
Make sure to enable the dependencies the addon requires. Hover the mouse over the addon name to see the dependencies. Also, if the dependency has dependencies, be sure to enable them too.

Since getting the Burning Crusade, I've been without Cosmos until the Release was finally ready. Now, after loading it and patching it, I can get Cosmos to load with my new Blood Elf and Dranei just fine. But for the life of me, I can't get Cosmos with any of my older characters.

I have checked and rechecked and rechecked all of the addons in the character select screen. I have made sure that All was selected when doing this. All the checkmarks are gold. I even went to each individual character and made sure they were checked. There are no addon dependency issues, far as I can tell.

And when logging in with that character, Cosmos isn't there, and if I log back out, sure enough all of that character's addon checks are gone.

Again, remember, Cosmos works great with my 2 new BC characters, but none of my originals.

Any suggestons would be HIGHLY appreciated!

Try the following :
Move your WTF and Cache folders to a safe location.
Restart wow and once at the character selection screen hit the Addons button in the bottom left. Enable the addons you want. Enter the game. See if the addons are running.
If all is well, then there was probably something in the folders messing things up.
If you had mapnotes/gatherer/auctioneer or other data you want to keep then exit wow. Go to the wtf folder you moved and copy over the lua file to the new SavedVariables folder.
e.g. if mapnotes, go to old wtf\Account\accountname\SavedVariables folder. copy MapNotes.lua to the new wtf\Account\accountname\SavedVariables folder.

If this did not work then move your WTF and Cache folders back to their original locations.

I am a new player of the game, and I am trying desperately to get the coordinates on my map. I signed to the screen you are talking about and I do not have an addon button in the lower left hand corner of my screen to see if it is applied at all.

I am very confused and really want these coordinates because it is getting be impossible to find anything with out it. The lower level quests people were still posting what to look for now they are just posting coordinates. Could someone please help me figure out why the addon I downloaded and unzipped into my WoW addons folder is not applying to the game?

If you have no AddOn button showing at the character selection screen then you have no addons installed, or more probably, you have installed them in the wrong place.
Check out this thread where I have already answered how to get the coordinates up and running : Thread : problem (http://www.cosmosui.org/showthread.php?t=56333)
Actually re-reading your post, I can see where you have probably stumbled. You should extract into the wow\interface folder. But, check out the thread I linked to as that will help you further :)
